Never had a problem with it, not in any game that had an alignment system per se.
Though I have had to remind my fellow players that we are in fact the good guys a couple of times.
Honestly, alignment fights are rare in my groups. If I play a good character, people generally don't have anything to complain about. If I play a neutral character, people rarely complain, excent when I engage in some of my craziness.
When I go full evil, there have been some complaints. Mostly along the lines of, "I was expecting you to shoot some civilians or steal from supplies! You were not supposed to turn this into Call of Cthulhu!"

Hey, "monster" is offensive! The correct term is "corrupted gem", or "corruption".

Also, going with the alignment theme, I never really had a problem with it. Then again, my only two characters so far have been one who was in an alignmentless campaign, and one who pretty much had my own alignment (Chaotic Good)!
I wonder if this group is going to do an online session at some point. I like the idea of chat disconnects or voice quality weirdness enhancing the tone behind the episode/adventure. Still enjoying the comic, thanks for posting it! Learned about it from the AAngvanced webcomic.
